Only the "kernel" folder is used for the global module path, while the extensions should be taken into account too (custom module operations). See index.php for the correct code (eZModule::setGlobalPathList).

If you have an operation with triggers now and you attach a workflow to the trigger, then if the workflow gets finished in the cron you will get a warning that the operation definition file wasn't found and your operation fails.
